Fix doxygen links
Description
In trunk/docs/libdragonfly, under the modules section, links are broken for the newer APIs:
- atomic
- encoders
- odometry
- spi

When committing this change to the colony repo, refer to this ticket in the commit message like "fixes #509"

Linking to related functions seems to be broken across more than just that list, seems like a global thing. The newer api's all show up now though.

We weren't generating sources. I changed the doxygen config file so that it will generate them. Works now.
